The auto-entry is given to the team, regardless of the associated manufacturer.

IMSA GTD teams had to find an ACO-compliant car to race at Le Mans, so any team which wins IMSA or AsLMS with a Mercedes or Audi GT3 will probably have to find another car for Le Mans.

To me, it totally sounds like the ACO saying "just sod off to World GT and NLS already, we don't want you in our series if you have no intention of developing an hypercar" to Audi and Mercedes.

Well, your point still stands though.
It's quite bizarre to be racing in a championship named Asian LE MANS Series and not being allowed to go to race at Le Mans with your championship winning car.

At least IMSA has a different denomination.

GT3 just isn't an ACO thing, but something they were somewhat forced to accept if they wanted to keep the rich privateers on the grid (hence a pro-am oriented class with a mandatory bronze driver).
And it shows.

What's the reasoning for that rule? Not wanting to deal with the BOP is the only one I can think of?

Yes, they don't want to try and work out the BOP for a car that hasn't been racing against other BOPd cars in the same series.
